If you already have entered the transactions manually, Quicken is pretty smart about "matching" them so the downloaded transaction just reconciles with the manually entered one. That way, you will get a list of downloaded transactions that you can then quickly add, one by one, to your register. In your case, you might want to un-check "automatically add to banking registers". Under Edit > Preferences > Downloaded Transactions you have a few options.
